Postdoc - Salmonella typing and phenotype prediction with population genomics and machine learning

Developing computational methods to genotype and predict phenotypes of Salmonella from genomes and metagenomes by population genomics and machine learning.

I have a postdoc position open for a computer scientist or computational biologist to develop Salmonella typing and phenotype prediction methods from genomes and metagenomes using population genomics and machine learning.  The project is an interesting opportunity to apply new methods to real-world challenges in our food supply.  The project will use methods like graph representations to nucleotide polymorphisms, disentangled variational autoencoders, and active learning to accurately identify and predict resistance to sanitizers and antibiotics. Salmonella is a great system to develop new non-linear polygenic scoring models that could have a big impact on other areas of genomics.  Ideally, a candidate would have a good statistics and programming background with experience in ML frameworks like Keras, TensorFlow or PyTorch. I recognize that each person has a unique mix of experience and individual strengths and I encourage anyone with a strong record of research productivity and relevant experience to send me a message.

This is a US Department of Agriculture position located in Gainesville, Florida but telework is possible initially.  It is limited to US citizens or permanent US residents seeking citizenship. Pay starts at $64,009 (GS11, step 1) plus full federal benefits.
